Exploring and visualizing sequence motifs in 3D structures

Given a set of motifs and a reference sequence, seeMotif helps to visualize and exploring these motifs in appropriate structures selected based on a reference sequence. Below are some bookmarklets of seeMotif. They are useful when you want to see results from ELM, MnM, MAGIIC-PRO and SLiMDisc in seeMotif. Add them to your favorite/bookmark list, but do not click them directly.

Examples

Here provides some examples to start using seeMotif:
Case 1 is the protein Subtilisin NAT of Bacillus with two motifs from MAGIIC-PRO and GLAM2.
Case 2 includes more motifs to demonstrate various motif formats allowed in seeMoitf.
Case 3 is the SV40 large T antigen with a variant of the LIG_RB motif ([LI].C.[DE) from ELM.
Case 4 includes a synthetic sequence containing repeats of protein 1C2N:A and two motifs.

  1. Motif

    Please provide motif(s) in regular expressions (e.g. L.C.E, LxCxE and LXCXE), PROSITE patterns (e.g. H-G-T-x(3)-G-x(77,101)-A-x-G-N-x(57,78)-G-T-S-x(3)-P), PROSITE ID (e.g. PS00136) or ELM ID (e.g. CLV_PCSK_SKI1_1).





  1. Reference sequence

    Please specify a reference sequence either by a protein ID or a sequence, which is expected to contain a subsequence that matches at least one of the query motifs.
